Origin:

The fact is that in lists of "unreliable" individuals kept by the Separate Corps of Gendarmes (Provincial Gendarme Administrations and Branches), which were written in ink, notes were made with a graphite pencil. This allowed for easy erasure if necessary. Hence the expression: взять на карандаш. It implies suspicion about a person, but without sufficient evidence.
