A through ticket means one booking number for the entire journey. If you're delayed and miss your connection due to a delay on your first flight, the airline will rebook you on the next available flight at no extra cost.
If you have two separate bookings, for example, Larnaca to Athens and then Athens to Yerevan, even with the same airline, you will need a visa, have to collect and recheck your baggage, and go through all the airport formalities again.
When purchasing a ticket on the Aegean website, enter Larnaca and your final destination at once to ensure the ticket is through.
