现有的RNA-seq技术存在两点不足之处：（1）由于传统建库过程中，RNA分子的捕捉等步骤具有序列偏好性，因此只能相对定量检测不同样品间相同RNA分子的变化倍数，而无法绝对定量分析同一样品中不同RNA分子；（2）RNA分子上的表观遗传修饰或复杂高级结构，可以阻断或影响逆转录反应，导致RNA-seq无法检测或定量分析含有修饰的RNA分子。
