It is standard protocol to strip terrorists naked to make sure they have no hidden weapons / bombs. In this case these are high profile terrorists of Hamas special forces so they need to remain naked in case they managed to find ways to get weapons.

The Shabak specifically requested that the IDF capture a bunch of them and not kill them in Gaza, in order for them to be interrogated for information. These guys just give up information very easily, they are not trained like Israeli or American special forces.
