The Montauk program was brought to an abrupt halt when "Jr.", a type of entity/monster that was brought into form (via Duncan) proceeded to wreck the base. There was a Stranger Things episode that touched on this.
All of the people that participated in the Montauk were subject to many sessions of mind control. Essentially, they had their memories wiped by Montauk technology.
